I brought my truck in to get the clunk fixed. They looked and my drive shaft wasn't clunking. They DID notice that ford has sent out a computer update for the 5.4 transmission. It supposedly changed the way the clutch acts, and shift mapping up and down through the gears. I got but had to immediately go to work which was right around the corner, so no test drive. Later that night heading home I got to see the difference.
HOLY GOD! Its so much better now. There is no gear hunting, regular driving shifts are firmer, but much smoother. I did a 0-75 pull and DAMN! It sets you back in the seat pretty hard now. I jumped on the highway and the dreaded lag time when passing is no longer. Throttle is immediate and shifts to the CORRECT gear the first time. Everyone with a 5.4, get your truck to the dealer!

...and trade it in on a 6.2! (j/k)

I don't know how Fords work in this regard, but my best guess would be it gets overwritten. Not sure if Fords have separate programs for transmission and engine control....99-06 GM fullsizes had one shared program/calibration, but 07+ had separate items for ECM and TCM. ]

Reverting to stock would be the best bet. Trouble is that when you apply the 5-star tune afterward you may wind up with the old TCM calibrations again. I'd suggest calling 5-star on it.

A lot of tunes can be picked up by Ford Computer that technicians use if they look for it. Before you have ford do any programming you will always want to remove your program and return it to stock. Some programs once the program is written and a dealer reprograms it can leave you with a blank tuner. I am not sure if that is how the 5star will work but I've seen it happen many times with Edge products. If your tune changes the trans shift strategy you might not notice a difference with the Ford update but only way to find out is give it a try.

So are there any reference numbers for this. The guys at my dealership are clueless. I can almost guarantee the will know nothing about it.

No, they just told me what it does on the phone. they said it helps "some" of the trucks. It worked on mine for sure so it should work on all 5.4 raptors.
