What did your battery connections look like? Check the alternator connection. It sounds like your dropping out of voltage spec momentarily. Since the trans work was the last thing done I would check the grounds on the right side of the harness. I think there are 3 grounds there.

One more to add to the list, scope out the battery cable/connection going to the front fusebox where 27 lives. Not likely but an outside possibility...

Where is neutral safety switch located?

usually on the side of the trans, where the shift linkage connects to the trans.

I haven't had to replace one on a raptor, so I'm not 100% certain.

The symptoms just sound like what I've experienced on other vehicles.

IIRC there is also something called a "deactivator switch" on F series pickups that could be the culprit.

Check the wire harness that goes to the transmission where it goes past the exhaust manifold. Ford did an interesting way of routing it, that if one clip breaks the harness sits on the manifold and melts.

I had my lead frame on my 2014 replaced, everything was great, and then about 1200 miles later went out and got a no start. Replaced the harness and is all good now. So not exactly the same behavior as yours but if it's melting a couple different wires together, might be worth looking at.

Update:
After waiting for parts to arrive, I finally got the transmission repaired. Replaced the Valve Body, solenoids, and seals. Seemed to fix erratic shifting issues.
Truck then started to die at traffic lights and fall flat on acceleration. Took back to Dealership to confirm it had nothing to do with transmission repair. Dealership could not replicate and truck never showed any check engine, wrench or codes. Seems like dealer is reluctant to dig deeper into problems without check engine lights. Picked up truck and it literally died less than a mile from dealership, just my luck.
Got truck home and decided to take these problems on myself. My battery, an Optima Red top, tested at 336/800 cca. Replaced with a new Optima and truck fired right up, idled smoother and has had only one hicup accelerating. Yesterday I replaced the MAF sensor and truck is running like a champ again.

I ended up switching to an odyssey after two bad optimas in a row. Glad you got it figured out!

Lots of electronics on these trucks, surprises me how many run after shutdown or are active while not running. Seems like a fresh battery cures a lot of odd problems too. I added a little 1mA trickle charger but suspect even that isn’t enough if it isn’t driven daily.

Funny you say that. While I was waiting for parts for the tranny and truck sat for a month without being driven. I put it on a battery tender two weeks in and I think it may have helped kill my battery and cause the weird electrical stuff I had going on.
