deep puddles

i was just wondering if there is any problems that can come from driving through deeper puddles and getting the car excessively wet, i know there are dangers of hitting unseen pot holes or objects under the water but can the water splashing effect the car at all? I drove through some and it could just be me over thinking it all but it seems as if my car starts slightly different and idles rougher and even sounds slightly off while driving, it does only have 1200 miles on it so i could just not completely be used to it yet. Thank you in advance.

If it only has 1200 miles, take it to the dealer for an inspection.
