I went in an cleared any DTC's there were. In the process of upgrading audio and have replaced right rear speaker so far. Just reinstalled the ECM and TCM tunes and still no tones.
Did any of the DTCs return after clearing? That would mean the fault is still present. I would also try running a self test on the APIM, ACM, and IPC.

FTO has you covered. If there are any codes for the APIM/ACM it will send the tones thru the IPC. Most of the time this is just a communication issue when installing that tune that you can clear or it resolves itself, but a bad speaker/connection will also cause it
