I did not have the seal replaced. I bought some of this:

I cut some smaller segments and filled the area on the outside of the window seal right where there is a gap from the moulding that comes in off the corner of the roof line. I used some plastic trim removal tools like these:

to pull back the seal enough to get room to stuff the rubber rope into the gap. There is lots of room to fill in there. I also did the other side just because I was there even if I haven't had any trouble with that side.

I had previously filled the gap inside the cabin with some plumber's putty (all I had at the time) when I had to drop the headliner to install the GJ 3rd brake light. I plan to go back and pull the putty out and replace with the rubber. I think there is enough room to shove more rubber without dropping the rear of the headliner.

So far it looks like that sealed it all up. We have had big rain here in Houston since and I haven't had any issues.

If you would be so kind to show some pictures, also did you see the picture showing the gap I have between the cab and the window where the sliding glass window is? Yours look like that?
