It sounds like your talking about intake noise. If this is the Whipple whine your not "curing" it with a muffler... Stay out of the throttle to keep from building boost, or wear ear plugs. You may be able to get a custom airbox fabricated that will negate some of it. The nature of the Whipple is loud, its part of why people like them, the Roushcharger would have been the quiet option.

No the sound 100% is coming from the rear. Sounds like exactly from where the muffler is. I even had a friend sit in the back to make sure I wasn't crazy...

I love the intake noise!!!

I HATE all rear exit exhausts. I got the remus side exit exhaust and cut the third tip off and welded a patch. I’m very happy with this system.

I currently have the stock muffler with just dual turn-downs (stock exhaust pipe was ripped off offroading). Since I installed the Whipple the sound and heavy throttle whooshes like crazy like a jet fighter... Kind of annoying. Any suggestions to fix? I would like to keep the downturn exhaust for clearance purposes. Should I switch to a single in / out muffler and run a pipe over the axle and just dump down? What muffler would you recommend?

Any suggestions appreciated.
Jet fighter, hmmm...mine just sounds like a twin engine reciprocating engine powered plane from the worn mud tires...

I use the jet fighter comparison because my office sits under the flight path of Miramar Marine Corp Air Station....all day long I hear F18s, F35s, the VERY occasional F22, and Ospreys...

Maybe the muffler is shot. Either way I would recommend a side exit if you are concerned about ground clearance. SW and AFE both offer a nice side "lightning style" exit.

Stainless works are amazing!!! Had one on my gen1. Only problem is they don’t make one for Gen2. I contacted them requesting a side exit for the Gen2 and was shot down. That’s why I settled on the Remus, I also had to modify it.

My 2013 Roush Stage II+ has this same sound now as the Op describes. When getting into boost, even slowly ramping into it, it sounds like I have a discharge of compressed air coming from the exhaust, to the point you can no longer tell if it’s a V8, V6, etc. I believe something has collapsed in the Magnaflow muffler (it had a Roush/Borla but I removed it due to drone). I’m likely going to be looking at a Corsa Extreme.
