You want to flatten the pinch weld, not remove it.

What happens if you cut/remove the pinch welds?

Im thinking the the two seems/panels would eventually separate from each other.. (by cutting the welds you ARE separating them.)

The pinch weld are important lol

I've already cut them off

but.. I've spot welded them every few inches and lined them with silicon (against dirt / rust).. think i'll be fine?

I would consider covering the whole area with LineX to try and seal off what you opened up.
