I had the same issue. I bet it is the Bushing on the Shock absorber. I replaced the end links and sway bar bushing until I figured out it was the lower shock bushing.

I've had a clunk noise in front end since the day I bought mine yrs ago brand new on small bumps like frost heaves and small pot holes only. Come to find out threw research and from Ford that it is the normal Hydraulic actuation in the shocks itself. Its a noisy off road suspension. And yes still did after I had to replace ball joints over time. Still does it. Its an off road truck

Check this thread out, lots of discussion on it. Also, Mine continues to have it after new UCAs, sway bar links and ball joints. Got the right socket to torque my lower shock bolt better.

Lots of different places
Tons of good info here on FRF and in this thread, I've chased different clunks on my '13 for years (189k miles now). I went through LCA balljoints (they were shot), UCA balljoints (whole OEM UCA so pivots as well), tie rods, tightened rack itself, rebuilt shocks, sway bar links (ditched whole swaybar), torqued everything and added alignment cams to LCA pivot bolts.

Most recently it was the LCA pivot bolts on the LH side, if you've got enough torque wrench to tighten the lower shock bolts you can do those as well, only 258 ft-lb. I'm not real sure alignment guys torque them enough...
