In my experience uninstalling the tuner and going in for phasers has always worked. Phasers are a known Ford issue, not anything tuning related. Plenty of untuned trucks have the same issue.

In prep for tuning I’d change plugs for sure

Which brand plugs have you seen perform best with your tuning? I used SplitFire's on my previous Nissan Titan, and they worked well.
