I did the same - but haven't reapplied the tune. I assume any tune changes won't affect whatever base has been changed for the CP rattle? Or did you get a new tune from Cobb. Also that CP Rattle software update did almost nothing.

I had a bad hood latch sensor, replaced at Ford. This sensor would trigger the alarm constantly. I do remember the location being called out in the Fordpass app, though.

Glad you got it working. I was going to comment that in the past I've had to turn the truck off, open the driver door, close it. Lock. Let sit for a minute or two, then unlock, start truck, etc.

What does the height of the quarter and fender liners have to do with level? I think it's a bad assumption to assume that if these two distances are equal, the floor of the truck is "level".

I've gotten hood alarms about 10 times. So bad that I don't lock the truck at night as it's a really loud alarm and I have small kids. Will plan for it at the next dealer visit. I think the hood latch and alarm trigger are one unit, so will push for it to be replaced. I'll check the ground wire.
