First Gen 1 Issue I’ve had..

Well, it takes about 300 miles to complete a full transmission learning cycle unless you do the battery reset.
It's about 50 miles for the Fuel Trim cycle.

Interesting, I’m about or a little above the 300 mile benchmark since disconnecting the PC.

OK then, your going to have start diagnosing.
There have been good suggestions posted, you're going to have follow through.

I think you have 2 separate issues, and one just exasperates the other.
The trans downshift is the leadframe.. This is a known issue, and even though the recall was for earlier builds, its still an issue.. I had to do mine at 88,000 on a 2014.
Your peddle commander may be causing the run issues, which might prompt the trans to act different, Id ditch it and get a tune from JDM.. @JimIII@JDM The trans side if Jim's tunes is worth the price alone.

Another thing to check since you are at it, is the Mass Airflow Sensor. If you are running an oiled K&N, they will foul the element on the MAS causing idle and other issues.

Have you checked your transmission fluid? Ford published an SSM a while back relating to “abnormal transmission operation” caused by the radiator cracking and causing coolant to contaminate the transmission fluid. Your truck is within the build date range.

curious would a sct update or tune "fix" the leadframe the same way the ford recall would? meaning any programming the dealership does would just be overwritten by the tuner?

Correct, the tune will overwrite the software updates done by the dealership. Which is why it’s always important to verify that the tune has been built off of the latest OEM software release.

By the sounds of it, he needs to replace the leadframe. The program recall just stops the electronic signal initiating the downshift, doesnt fix the fact that the leadframe is screwed up and trying to down shift. The next step is the leadframe will throw gear selector codes and not go into drive or reverse.
So either way, you are replacing the bad leadframe.

Well, truck goes to dealership tomorrow. Went into limp mode with wrench on screen. Got to side of road, shut off truck, let sit a few min and then restarted. I was able to get home. It doesn’t look like my VIN falls into Lead Frame recall, next to check my warranty coverage before Ford tells me it’s 100% on me, which I’m prepared for. Once this is figured out and fixed, time to look at a proper tune.

Any update?

The saga continues. After the dealership visit I was talking about, the lead frame and valve body was replaced on transmission. The shifting issues seemed to go away after this, but truck still had a rough idle at times and periodically fall on its face on accelerating after traffic light. I ended up replacing my Optima Battery and MAF sensor. I continued to have running issues, but transmission seems to be okay. Then a few weeks later truck fell on its face again and went into limp mode only allowing me to go 3mph. I was able to pull a couple codes off my scanner and it showed a bad actuator in throttle body. Towed it to dealership. Took them a week to find a replacement. Keep in mind a nice BBK throttle body with a larger mm would cost me about $500. Ford charged me $1300 for part with installation, not happy since I could do this on my garage in 15 minutes for free! Truck has ran better for a few weeks until 2 days ago. I got on the gas pretty good to pass a little Honda and the truck couldn’t decide which gear to go into and flopped. At the next traffic light sitting there the truck just died. Put into park, took key out and restarted fine.
Things to consider next-
Compression
SPARK plugs
fuel injectors
Alternator
Truck drove okay today, but I never know when the gremlin will present itself next...

How’s that for an update...
