Does it have anything to do with mounting the crossbars or the bars that travel the length of the roof? Especially since the plastic in the area looks like it is moulded to have something sit in it

They are rivets. They are normal. They ARE NOT water penetration points. Try sticking a toothpick into the cavity and see where it stops. If you find that it doesn't stop then maybe ask the dealer but I'm pretty sure you'll hit bottom and see that it's just a rivet.
