Fox 2.5 assembly and spring installation questions

In light of the corrosion on the threaded portion of my existing 2.5’s shock shafts I decided to buy replacement fronts and install my Geiser springs on them. I have a few questions prior to assembly.

I figured that I would be a good idea to remove the set screw on the collars and put some never seize on it. Is there anything else I should do? Put wax/sealant on the exposed portions of the shock?

I also purchased new shock “hats” and upper spring isolators. Does anyone have a method/alignment tip for clocking the three studs of the hat with the the lower shock bolt? I have photos of the one I removed but I wasn’t sure if “eyeballing” them would be accurate enough and I’d rather avoid trial and error. I figured worst case scenario when I get the old one out again I can compare them with the new ones, but if I could have it done prior it would save some time.

What is the bottom of two reductions in diameter for? The top one bottoms out the shock hat. Am I missing a spacer?

I am starting to think the shaft is machined in that area for clearance since the shock hat has a rubber bushing in the top and may allow some movement.
