Whipple supercharger seems odd

Resale Value?? The Investment is your Labor...just like you hope that Stock you bought will be a good investment,you also hope all the time you spend caring for a vehicle will pay-off...AND...even if the "Investment" doesnt work out,sure is nice to be driving a shinny CLEAN Raptor...LOL
All your hard labor to keep it looking good,should pay-off if and when you sell it...I learned that after buying a 2010 Tacoma Off-Road in 2010 and selling it to buy my Raptor in 2018,60K,MINT...and was amazed getting pretty damn close to what I paid in a private sale... :)

When you have time disconnect the top hose and route the wires under the hose and change the zip tie so it's lower, you'll be fine.

My engine bay looks like that after winter driving, it's a simple clean up.
I spray the whole engine bay and engine and wires with Straight Simple Green.
I take a gallon of Simple Green and put it into a cheap Deck Sprayer from HomeDepot and coat the shit out of everything.
I leave on for 15 minutes on a warm to hot engine.
I the take my garden hose on shower settings and rinse everything down electrical connections and all.

Repeat if necessary.

Question: How have your supercharged Raptors kept up over the years? How bad has the additional wear and tear been? Please be honest!

We have hundreds and hundreds of Raptor 2010-2014 Gen 1 customers running Supercharged with some well over 100K on their trucks now! I have personally seen or heard of only a small hand full of engine or transmission related issues. Failures are limited usually due to extreme abuse, poor fuel quality, or oil pump gear failures. They do sell billet oil pump gears for added insurance.

Mine liked to blow out components of my stock exhaust. Two exhaust manifolds and one cat. Switched to a full system and... well, actually I have a new exhaust leak now, but it's probably something stupid that I can't blame on the supercharger. Other than that, no issues.

Confirmed... my ball/shoulder joints into my exhaust were loose, tightened them up and no leak, so I can't fault the supercharger on that one. It was a brand new system, so they just needed some re-torquing after breaking in.
