It wouldn't hurt to drain and refill the transfer case as well. I believe it has a breather tube and would have been submerged just like the diffs.

Has anyone extended the rear diff breather tube higher?

Someone here did that on a Gen1 by extending the air vent hose up in to the rear tail light area. I can't remember the post but I doubt you need much more than the idea to do so yourself... basically crawl in the Raptor with a longer vent hose, a bunch of zip-ties and re-route the hose.
