Had a similar clunking sound, after taking off the skid plates, checking all the heat shields etc, got out the GoPro and set it up to record the front-end area.
What I found was the LCA bushings had up to 1/2" play in them upon acceleration!
Ford doesn't sell replace bushings, they want you to...
Finally got around to install the Mid Travel Kit that was sitting in the garage for 6 months, come to find out the axles (+3) that came with it (stock replacement) won't work, so to have my truck ready to prerun/chase the 400 looks like I will delete the four wheel drive.

Have the same noise, drove me crazy! After checking/removing heat shields, skid plates, got the GoPro out and made a couple of videos under the truck ....... turns out the LCA bushings were shot, replaced them and no more rattling/ clunking noises!
For hard core use in Baja, you will need a rack that is built stout and mounts at the bed bolts.
Mine was designed to add on to a SVC bypass rack, after many miles in Baja chasing for a race team, haven't had one issue.
Did the normal trimming of the lower wheel well as well as the flare.

BTW all I ever have ran is BFG's, which run a little under 37''
