Another TPMS Question for 5+ Tires - Conflicting Information

I bought my 2013 used this spring. It had aftermarket whls & tires w/o any TMPS installed. The warning light came on everytime you started the truck and you'd manually turn it off by pressing the OK button.

I purchased a set of 2014 stock take off bead lock whls and tires but was unsucessful in re learning the sensors after several attempts using the procedure out of the mannual. It would fault out when attempting the bleed down on the 1st tire every time. The dealer told me there are two frequencies of (Ford) sensors, to bring it in and they would program them using the wireless tranmitter which is more reliable than the manual method? Turns out the sensor in my left front (1st bleed down tire) was bad. They replaced it under warrenty and my light is now off but I still cannot get the manual method to work. The truck honks twice while bleeding down?

Its my understanding that the system does not care which tire is in what position so just rotating the 4 tires around has no affect. If you rotate in a tire with an additional sensor with its own sensor (regardless of frequency) it will need to be re programed.
