Damn. Haven't heard this once in 40k miles on my 5.4 2010. Are all of ya 6.2s?
Just a quick comment on the remote start/horn beeping stuff: is there a mercury switch on the underside of the hood somewhere? My experience is with a different platform, but those switches are used to prevent the thing from starting with someone's head in there (since presumably there's someone working on it if the hood is up). The way the system told you that's why it wouldn't start was via horn honking. Those switches were notorious for failing, preventing remote start from working. We'd bypass them by wiring the leads together on either end of the switch, permanently.
Just a thought.

Try and reproduce it. If it wont act up then just replace the starter and inspect the flex plate when the starters out. About how I'd go about it... Really nothing else you can do/test, can't fix a problem if its not there at the time.

PA, is there an inspection window somewhere? Maybe by dropping the starter, can a buddy manually spin the engine over with a breaker bar from the front, while you watch the plate roll by underneath, looking for a flat spot?
