There has been a lot of talk about this but I haven’t been able to find a clear answer. Is there a tune that can be flashed to stock that is undetectable to ford?

Yes and/or No
if you flash it back to stock ford can’t tell what was there before but they can tell how many times the CPU has been flashed

They can also tell how many times the trucks been stopped and started since the last time it was flashed

A tune? No.

However there are products like Flowmasters 'Delta Boost' or the JMS 'Boost a Max' that will raise boost (and thus performance) and can easily be removed without leaving a 'Footprint' on the PCM.

I think a devious, dishonest person could purchase a new Raptor PCM and tune the hell out of it. If any problems developed that necessitated a return to the dealer, this person could re-install the original un-tuned PCM and innocently call his Ford Service Advisor.

There's always a way.

*service manager walks over
* sir we have noticed your PCM was replaced just this morning, due to the fact of you calling and being super sketchy. DENIED.

A devious and dishonest person would leave his truck unlocked one night. Someone (he) breaks in and steals only his PCM. He then uses the insurance proceeds to have it towed to the dealer and replaced. Begin tuning.

Mileage is accumulated in multiple modules, replacing PCM would create a mileage mismatch. Ford has thought about all this.

Even piggy back boxes will leave a trace, during a failure, it takes a snap shot of all the critical readings. The readings will have a discrepancy. Whether or not that's enough to void, most likely is open for discussion with dealer/ford.
