Anything missing here on the roof?

Same with mine... You can probably buy a plastic cap for it at ACE/Home Depot for $1... Might do it myself.

Umm... who cares? I'm 6'6" and I still can't see the top of the roof. I've hand washed my truck a couple of times now and I've decided I'm not even going to bother trying to wash the roof since no one can see it. But if it really bugs you, Lowe's sells an assortment of hole plugs in different sizes for furniture. That's where I got a set to plug up the holes in the front bumper after removing the front license plate bracket.

FWIW, plugging it with silicone or even wax might be wise. Water will get in there for sure and may encourage corrosion, and if that water freezes in the winter and expands...
Just a thought.

Silicone is corrosive so I wouldn't use that. Tar is not, so seam sealer would work
